I just noticed that Autolinks are parsed before smilies. I have one smilie that's the same name as one wiki article. Is there a way to parse Autolinks after smilies?

No, there is no clean way to support both smilies and auto-links on the same text. I would recommend turning off autolinks to that name that is also a smilie (Settings > Options > VaultWiki: General Settings > Auto-Link Ignore List) so that the smilie still works as expected.

Ok, thanks. I'll rename smilie, wiki articles are more important than smilies.
