Additionally, this is spewing out MySQL errors whenever I try:
      Viewing a forum section
      Viewing a thread
      Viewing the wiki

I have disabled the wiki on my forum until it can be resolved.

Best practice before upgrading any mod (especially uploading updated files) is to disable that mod first. If the upgrade contains database changes, your site will spew MySQL errors whenever you try to do things since you didn't finish the upgrade script yet. If the mod isn't disabled first, it's possible there will be a database error on the upgrade script itself and you will be stuck.

So, always disable a mod before starting any upgrade.

I will fix your installation as soon as I can.

Should the upgrade script not first disable and then upgrade?

It does do that, but at that point it's often too late. You have already uploaded the new files with database conflicts, and your users will see errors while you are uploading, or before you finish the upgrade. Even so, some of the conflicts might occur by a plugin that takes place before whatever line disables the product automatically.
