After reconsidering this, I've remembered that there are quite a few wikis that rely heavily on the autolink feature. That is, they rarely make manual links and just expect that autolinking will take care of it. Giving users the option to turn autolinks off would effectively break the wiki navigation on these sites. Therefore, I think it's best to have the user toggle only affect non-wiki content that would contain autolinks.
